SpI Overview

The Spindle Inventory (SpI) database was developed by researchers at Princeton University to provide a consolidated resource containing information on proteins involved in mitotic spindle assembly, identified by the MitoCheck Consortium and extracted from the literature. SpI links together information from NCBI, UniProt, Ensembl, MitoCheck, OMIM, BRENDA, GO, BioGRID, and Xenbase. In addition, supplementary notes are provided on proteins of particular interest to the Petry Lab at Princeton University, where research is focused on understanding the molecular architecture and function of the microtubule cytoskeleton. Spindle Assembly Proteins

The Spindle Assembly Proteins table may be accessed via the top left menu option in the blue SpI banner, or through the Proteins link in the navigation bar at the top of the page. The Spindle Assembly Proteins table lists the protein names, NCBI Gene IDs (linked to individual NCBI pages), and UniProt IDs (linked to individual UniProt pages), as well as brief summaries for information on protein function, phenotypes from dsRNA studies performed by the MitoCheck Consortium, involvement in disease, and tissue/cell type and cellular localization. The Protein, Gene ID, UniProt ID, and Organism columns can be sorted alphabetically/numerically by clicking the arrows next to the the column titles. Each column can also be filtered by entering search terms in the white text boxes under the column headers. In order to access more detailed information on each protein, users have the option to click on the protein names to view individual Protein Summary pages. Additionally, all information may be downloaded for the entire protein set or for filtered subsets using the Download button at the top of the page.

Data Assembly Process

The set of Spindle Assembly Proteins included in SpI originally came from a list of cell division genes identified by the MitoCheck Consortium. From this initial list of 572 mitotic hits, genes confirmed to be valid targets of the dsRNA sequences originally used in the MitoCheck study were selected to be included in SpI. Of these, only genes with well-documented entries in NCBI, UniProt, and Ensembl were included in the SpI database. This resulted in a final list of 566 Spindle Assembly Proteins with entries in SpI.

Protein Summary Pages

Protein Summary

At the top of the Protein Summary page, the protein symbol and organism are listed, as well as UniProt ID, NCBI ID, BRENDA EC ID, current Ensembl ID, and Ensembl 89 ID (used to identify genes on MitoCheck).

The table below contains additional information for the protein of interest, including the following topics: function, phenotypes from the dsRNA study performed by MitoCheck, diseases, localization, tissues/cell types, protein and genetic interactions, isoforms, orthologs, and notes. The notes section contains supplemental information from the Petry Lab on proteins that the lab studies in depth.

The annotations listed under each category in the table are linked to the original source(s) of the data when relevant, including links to PubMed, UniProt, MitoCheck, OMIM, GO, BRENDA, BioGRID, Xenbase, and NCBI. All annotations extracted from other resources were converted into standardized ontological terms including OMIM (disease), BRENDA tissue ontology (tissues, cell types), and GO cellular component (cellular localization) where applicable.
